I'd say those are pretty small cockpit drains.
Dig them out, probably.
And wouldn't serve you well should you take a wave over the back.
Mine are 2" each, in a 2'x4' cockpit.

Gate valves would be strange too, but strange things can be seen on most many owner boats.

Some flush head thruhulls are glassed in, unlike the mushroom head thruhulls.
It's the shearing off the thruhull that is the purpose of doing this.
Flush heads are safer?

Thanks for posting.
Here are the pics from page 1.
I would try to include a shot of the whole area of concern for context and medium close-ups without the tape measure covering the features of concern. Or write the dimensions on the hull with a Sharpie marker...
