I also haven't found the Autopilot Computer (major item I know) and I suspect it may be where its getting its other power source. It seemed strange to me to power the backbone from two sources but after talking to Raymarine that is normal and okay.
I think Raymarine autopilots use a separate power feed for the autopilot controller.

I had problems with my N2K network also after a nearby lightning strike. I located the problem by adding devises to the network, one by one, until I found the offending device.

I second the comment about voltage drops. If you've kept adding devices your wiring size may not have kept up with the current draw. For troubleshooting: determine the current required at the helm, assuming all helm electronics are powered by one wire from the DC panel; then determine the wire gauge. Then look up expected voltage loss at any number of internet websites, or Nigel Caulder's boat electrical systems book. Good luck.

with NMEA2000 you don't do that you use the LEN number

Had also a problem with my NMEA2K network. Finally I found the cause. The terminator was wrong wired. If you measure the resitance between the white and blue cable connected to the terminator dongle. The value mist be 120 Ohms. After changing the terminator the problem was solved.
