Departing from Rhodes to Santorini is not a good idea.. That's hell a lot of upwind saiiling, long way and will miss couple of good spots. Santorini has no anchorage and the marine is messy; plenty of swells and shallow water on the entry. (39 ft Bavaria remained stack in front of me..)

You have 3 weeks , why rushing.. Santorini, Mikanos will be windy, I mean WINDYYYYY... If you are not experienced you will have hard time, hence spend more time in Dodocanese..

Yeloya's itinerary is great for points of interest and generally good for the winds. We did exactly the same in 2015.
I couldn't find any good anchorage/mooring within the Santorini caldera. There are a few large boueys but you can't rely on one being available upon arrival so you need an alternative. We were on a Ben473 with 2m draft so the marina in the sth was too risky with silting.
There are 2 or 3 bays on the sth coast of Santorini which are perfectly viable in light to moderate weather. We overnighted in the 3rd bay to the east, the bay with 3 coloured sands. It is a busy day trip destination but calms down for the night. Be careful of rocky bottom 'grabbing' the anchor but the water is clear and there are sand areas.
The down side of anchoring in the sth is access to the island and caldera ridge beauties. The first time we went to Santorini, we did as another contributor, moored at Ios and took a ferry. It takes away the angst of anchoring and you could probably still find time for a dive with a local company or find a small hotel for the night.
In any event, Santorini is AWSOME.
