Palma to Ibiza

I am chartering a sailing boat this summer, and I wonder if it is better to start in Ibiza and finishing in Palma, or the other way around.

I don't think it matters. I've sailed from Formentera, to Ibiza, to Mallorca, to Menorca, and then back the other way.

Did you anchor anywhere? On noonsite I see a disturbing message:

"The drive to protect Seagrass (Posidonia) is making cruising Mallorca (Balearics) at anchor in particular very difficult.
You are not allowed to anchor anywhere where there is sea grass where your anchor or your chain touches it. The "posidonia police" come along and inspect your anchor then tell you to move on, even if your own dive onto your anchor showed no weed present. This is ANYWHERE. So if you drop into a cala or anchor off a beach (e.g. Cala Carogol) they will turn up and turf you off, even where they have not yet laid buoys.

That was august 2017.

We would be interested to sail in this area in October/November and I can't afford to spend that much per night so I'm trying to find out which possibilities there are.

I only anchored in the Balearics. I was there in June, July, September 2016. Only once was I cautioned not to anchor somewhere because of the seagrass. I think it was Portocolom. I was pretty sure my anchor and chain weren't impinging on any seagrass but the guy on a nearby mooring warned me that someone would come by and ask me to leave. Rather than wait and see I decided to leave without being formally required. The best free anchorages I visited in Mallorca were harbors around Pollenca, Santa Ponza, and Soller.

How long is your charter? If it is a week only, I would take the boat in Palma and sail around the eastern side of Mallorca and back to Palma.
There are anough ports, marinas & callas that you can avoid visiting twice same anchorage when coming back.
If you have 2 weeks or more it will be nice to visit Ibiza as well.
