2QM20 not running right

I was approaching harbour heeled over and started my engine, would not start, I probably sucked up air from my tank which was almost empty. The tank is 40 years and the engine 20 years, never given a problem. Towed to my slip, added fresh fuel, and conditioner. Bleed the system and patched a hole on the exhaust. Engine starts but required a lot of the speed control, at one point it was "hunting" slightly, meaning reving up and down. I have run the engine for over an hour but it is not right, runs the prop fwd and aft. Am thinking I need to change the fuel filter (there is no air filter, the whole can and filter has been removed). Any tips would be appreciated... John

Fuel filter is a good place to start. After that I would look at the injectors and pump.
Are you seeing excessive smoke from the exhaust?

No excessive smoke, some when engine revs up. I think I have sucked up gunk from the fuel tank, may be filter or through the fuel system.
