Johnson 6 - cooling system clogged?

Today while leaving the dock I noticed a burning smell coming from the engine. I checked the rear left corner where water comes out and none was coming out. After returning to the dock I pulled the engine from the water and removed as much marine life from it as I could. When I put it back in and started it again there was only a little water coming out. I pulled it out again to let it dry and kill off anything still living on it.

I'm hoping it's only a matter of cleaning it. If so what is the best way of doing so?

Make sure the pee hole is not plugged.

Before you go for more major surgery, you might try a trick a friend showed me. It may be salt crystals, or some kind of small crud in the line, as he described it, and he solved it by shooting WD-40 back into pee-hole and letting it sit a while.
