Ah. Diesel does not compress either...

Can't see where water would cause a injector pump to come apart after a new rebuild, not by its self and not for only a minute or so. As the engine was running it could not have been that much water. It will pass through the pump and will kill combustion once injected into the cylinder where the heat will cause it to flash to steam and engine miss fire and die, but no clanking from that.

If there was a lot of water, it would be possible for the an injector plunger to seize up from lack of lubrication and that could cause the ticking and then clanking. But the engine would be missing badly before that, I would think.
